Several have mentioned Muir Woods and it's not to be missed but VERY crowded on weekends.

There is a spectacular view of the city at night from Treasure Island.

If your schedule permits, a drive down the coast on the PCH through Big Sur will cost you the better part of a day but is the most beautiful drive I've ever done.

Make reservations for Alcatraz if you plan to go.
