I was able to fix everything that was wrong today, with the exception of the two knicks they put touch up paint on. The top of door piece I was able to salvage from Vader's doors, along with all of the clips. I had to pull apart both Vader doors to get 100% of the clips I needed.

Also got the trunk lid realigned, and I think I solved the rubbing problem. Baymax had a significant rear end collision in his lifetime, so the alignment of the trunk lid and the rear fascia is a challenge.

I even drained the bad gas out of Skittles and put in 5 gallons of premium. This seems to be solving the sputtering. May ultimately have to change the plugs, and maybe the injectors, but I think it just needs to be driven. Some of that gas was 3 years old.
